Most users don't edit the preamble anyway, and when they do it's infrequent. And I could equally counter it by saying "I want to edit the document's preamble". You don't like it, then you use classic.ui or edit stdmenus.ui. Meanwhile everybody new to LyX finds the preferences menu item where they expect it to be from experience with most other applications.
