Plenty of conference papers get turned into journal papers so it would be simpler if they were the same class -- mind you if IEEEtran(conference) consisted of just: input IEEEtran_journal extra_option conference without any environment name changes (although font etc. info might change) then it wouldn't hurt but would also be overkill methinks.
