In cvs it is now invoked as "sh convertDefault.sh ..." so the execute
permission shouldn't be a problem. Perhaps 1.2.X should have this too?

Yes, the whole idea is a nasty hack implemented to ease your 
introduction to graphics in LyX. You really, really should define
your own, optimised converters (and 'convert' ain't it. It's slow, slow, 
slow).
