This is always going to be the case with a flexible piece of 
software. LyX is conceptually very simple because it does little 
more than produce a reasonable on-screen view of the document. 
Everything else it does is through interaction with /lots/ of 
other software (incl LaTeX). Most preferences are to do with 
this interaction. Only the Look&Feel ones aren't.

Maybe. Or maybe you don't use that particular piece of external 
software very often.
