Writing bare LaTeX, you are of course right.

A 'deficiency' of LyX is that is dicourages you from thinking that:
since you can see what you mean, you can no longer see how you marked
it up, so there is little incentive for logical markup over physical,
at that level.

This is a idle comment, because I have no useful suggestions on how to
improve the situation.
