As you could see, NoteEdit does not support converting NoteEdit documents
to Lilypond from the command line without user interaction. However, don't
let this stop you! I hope NoteEdit will get this feature, but even without
it, it is possible to do this with this caveat: Once you export or preview
your document, NoteEdit will be invoked automatically, and then you have
to manually export the Lilypond format.
After that, the rest should be dandy.

So, my suggestion for a task list:

1) Install NoteEdit and learn how to export to Lilypond
2) Install Lilypond and learn how to typeset to LaTeX, and preview the
result. I.e. you should be able to go from a document in NoteEdit,
and all the way to a DVI output.
3) Read up on the external material inset.
4) Write a small script that invokes NoteEdit with a file with the
premise that the user should export to Lilypond, and then the scripts
continues to invoke Lilypond that produces TeX.
5) Write the external material definition that invokes NoteEdit, and that
uses the script to produce the TeX, which is inlined in the exported
   document.
6) Celebrate.

So, once Juerg of NoteEdit implements the command line parameter, you will
just adjust the script, and the end result is seemless support for
beautiful music in LyX!

Greets,

Asger
