Well, I don't use CJK-LyX, just LyX, but I take it that you mean
Edit->Preference->Look&Feel->Screen Fonts
Question: you are pressing "Save", not "Apply" aren't you?
"Save" will save your changes to the file ~/.lyx/preferences.
"Apply" just uses them in the current session.
Your ~/.lyx/preferences file should contain lines like:
\screen_font_roman "-*-times"
\screen_font_sans "-*-helvetica"
\screen_font_typewriter "-*-courier"
No doubt, the font names will be different.
Of course, this may all be different in Lyx-CJK in which case please ignore.
