I have to investigate but I can offer a hypothesis: There is a /usr/bin/python - not being a real program but an installer with the popup to ask the user for downloading the Python3-part of the Xcode developer suite. LyX - checking for an usable Python - triggers the installer popup and continues to search for Python because the installer stub doesn’t respond sane to the version check. I didn’t think of this scenario yet and I don’t have an idea how to avoid that yet.
