Your problem has nothing to do with Linux vs. MikTeX, but most probably
with different package versions in the respective LaTeX installations.

In any case, this is not something that is in our (LyX's) hands.

In order to trace the problem, add listfiles to the preamble, check and
compare the versions of the used packages that are output at the end of
  the LaTeX log (particularly in your case, I suspect, covington).

Hallo Jürgen,
I will attend to what you are suggesting. Meanwhile I understand that this indeed has nothing to do with Linux vs. MikTex - so my assumption was basically wrong and that is first of all important to realize.
