Actually, there is a difference in environment. While running ctest, we set 
"LC_ALL=C". With this setting
I get the error also on manual call.
E.g.
        1. set in preferences
                \use_converter_needauth_forbidden false
                \use_converter_needauth false
        2. cd $top_src_dir
        3. setenv LC_ALL C
        4. lyx2.4 -e pdf lib/examples/ja/sweave.lyx
