Sorry, but why do you update unnecessarily a software for such an
important document? My personal strong advice: go back to LyX 2.1.4 and
finish your thesis with it. After you finished it you can still play
around with LyX 2.2.0.
If you are suffering from bugs you might update to LyX 2.1.5 (will be
released this week) that is 2.1.4 plus bugfixes.
For the image handling please follow my advices in the bug tracker. In
general avoid EMF - this has the typical Microsoft problem: it looks
different on every PC and moreover many programs are not able to handle
this format. There is also no reason to use it since you can convert it
to a PDF (or SVG).

The example file you sent uses LaTeX' default fonts since you have not
loaded any special font nor any special preamble code regarding fonts.
Thus please check your LaTeX installation or attach a _SMALL_ LyX
example file with your real font settings to a new bug report
