I am jumping in the middle of a discussion that I did not really follow,
but did you consider using something like Pweave

I have no experience about it (google just found it for me), the the
equivalent R tool (Sweave) is just great. LyX has support for such tools
using the Sweave or knitr modules. All you need to do is
1/ provide your own Pweave module
2/ provide a converter script that rune Pweave on your
literate-programming style latex file.
