Yeah, changing shortcuts through the overriding dialog and then
saving them persists across LyX instances for me. Looking at
user.bind also shows me that the binding reassignments have been
saved.

As Richard is pointing out, probably there's a slight issue with
the Apply vs Save buttons in the main shortcuts dialog, but I guess
that would be a different problem to fix with a separate patch, if
confirmed. As you're at it, would you mind having a look in that as
well :-) ?
