The most annoying side effect, if you update, is that the new version of
LyX saves files with an updated LyX file format, that is not recognized by
your older LyX version. So, once you save with an updated LyX, you can't
open the file with your older LyX any more, in case you want to go back.
Though of course you can export to an older format.
Concerning preferences and everything else in you .lyx/, if you configure
with --with-exe-suffix=-whatever (or similar, can't remember the exact option
name),
then it will use $HOME/.lyx-whatever and your prefs will be safe.
Though this will not transfer your old preferences. If you're worried
about going back AND want
to use your old preferences, then copy them to $HOME/.lyx-whatever
before you start.
