Did you patch the same version on Debian as you did on Cygwin and Solaris? You probably saw my comment to Vincent earlier, but in case you did not I experienced something similar and it was coming from lyx2lyx. If you are using a newer version on Cygwin and Solaris than on Debian, this could explain why you see \renewcommand from the GUI and \newcommand from the command line. Scott
