Below, let "compilable" = "compilable for me to PDF via dvipdfm".

On master, if there is no English in the documents, the Japanese
documents seem to compile. This relies on Language > Encoding being
set to "Language Default".

For example, ja/Intro.lyx is not compilable for me currently. If I
change the encoding to "Language Default" it becomes compilable.
Should I change this on master?

ja/Tutorial.lyx is not compilable, even though the encoding is already
set to "Language Default" because there is \foreignlanguage{english}
in the document. Once I remove all of those, it becomes compilable. Is
there any fix for this?

Finally, should Japanese documents be of class "article" or "jarticle"
? I do not see any difference in terms of compilable/uncompilable. The
Japanese examples are "jarticle" and the manuals are "article".

Of course, having the Japanese documents compilable for me is not very
important. We would like for them to be compilable for the average
Japanese user. The above comments are made with the assumption that if
they are compilable for me they are more likely to be compilable for
the average Japanese user.

If I get some feedback here, I will ask Koji to test.
