I don't know much about it but I imagine that it would eventually work with Windows because of what is written: "I have not tested this script under Windows, but it should just work if you are using Cygwin." But since it once worked with Unix I figure we should start there. Note that ChkTeX has a new maintainer: http://www.nongnu.org/chktex/ Also note that John (the author of LyX Grammar Checker) occasionally sticks his head in around here and might be willing to help us figure things out.
