Can you please provide an example LyX file because I have never seen such a 
behavior.

The PDF bookmarks have their own encoding and this is not Unicode, no matter what hyperref option you choose. If you want to use special characters you have to use the \texorpdfstring command, see sec. 24.6 "Formulas in Section Headings" of the Math manual.

However, you can always turn off the Unicode option by adding

unicode=false

to the "Additional options" field in the document settings under PDF properties. This will overwrite LyX's default settings.
