Isn't it possible to automatically the preview in the external PDF-viewer, when the user closes a file in Lyx? Lyx opens the preview so why not also closing it? If the user closes a file in Lyx, Lyx first closes the external preview and then closes its file. I don't know, if possible, but maybe that would be an idea too.
