One Sweave/knitr computation is different from another. I'd expect 1+1 to be computed quickly, but I also have some simulations that take hours, and I'd love to use knitr to include those results in a LyX document. I'd vote for a global LyX setting that Sweave/knitr has a longer time-out by default, and a knitr option that allows different time-outs per chunk.
