Sure, because you decided to uninstall LyX. We must therefore delete all registry entries of LyX, including the file extensions. That is the common rule for an uninstaller. (If you uninstall Word or OpenOffice, *.doc files also loose their icons and the open statement in the registry.)

Sure, either you keep a version and install a new version or uninstall it before installing the new version. In general, if you uninstall a program, you cannot expect that registry entries are kept - that would oppose the idea of uninstalling. This concept is the same for all other programs I know.
