Well, I can''t reproduce this:
lyx-1.1.4, Reconfigure, Close.
mv ~/.lyx/preferences ~/.lyx/preferences_safe
lyx-1.1.6cvs, Edit->Preferences
No crash. Don't see how we can find the root cause of the problem, therefore.
Your suggested work around seems like the best way forward.
