There are several types of comments in LyX: comment, LyX-note, greyed-out, ...
Out of these, the LyX-note is the one which is totally unseen by LaTeX.
I don't know of a comment environment going into footnotes.

AFAIK, there is no command line switch. However, the "branches" feature
allows you to put parts of the document in named branches and de/select
these document-wide under Document>Settings>Branches.
