As a curiosity of mine, how do you usually do that ? Do you enter the round parenthesis and the reference in between ? How can you ensure that it doesn't get split across the line ? Are you sure that \eqref() isn't redefined in some style packages and that the manually added "()" don't collide with the intended style settings ?.
It might be an idea to allow a selection by the user (similar to what
is offered for citation references).
for equation refs, it's already there (the user is supposed to choose the "(<reference>)" format from the combo box). You mean that, for footnote refs, we could have an additional option in that combo, i.e., "<reference> (footnote format)" ?

That's of course the manual solution: the user has to pick the correct format all the time, even though LyX would already know it :-).
