Yes. I suppose \lower is raw TeX.

I suppose two LaTeX commands should be put in the preamble
like the one creating the LyX logo. Then calls to these
should be inserted on LaTeX output.
The representation in the text window should ideally be
a true visual representation above/below the line
(how hard to do?).
I don't know the code base well enough to say how to
implement it.
