I am a new LyX user and I have used LaTeX for about 10 years.
LyX is a powerful tool but has some drawbacks: the user has not
the complete control of the code and the used file format is "non-standard",
lyx instead of tex.

There is a very good reason for this, namely, that files created in LyX do not have to be output via LaTeX: We have docbook and plaintext output already, and HTML output on the way. So LyX is not just a frontend to LaTeX, though it is that, among other things.
