This stuff is in the lib/syntax.default file (more precisely, enclosed
in \begin{mathenvironments}...\end{mathenvironments}).
It may be that tex2lyx does not manage to read the file. Did you move
the binary? You could also try to do a full rebuild to make sure
everything is alright.
