What a mess! I found now the problem: xypic works fine, except when the filename is "xymatrix" and of course this was my filename. There is a bug in the xypic package that when the filename has the same name as one of the commands defined by xypic, a bunch of LaTeX errors occur.
This is the most strange bug I have ever discovered! So sorry for the noise. I updated Peter Gumm's LyX xypic manual and will reference it in the docs. regards Uwe
