Because you were talking about the pixmap cache? QPixmapCache is a runtime thing.
I just removed manually a ton of files in the cache without any LyX
instance (or any other Qt program for that matter) running.
Ah... you are talking about the converter cache then. You can clear the cache in the preference settings dialog. Or you can disable it if you want.
