By 'link's, you actually do not embed the files themselves, and your

Right. That's the point.
But you can't have on one side let refer "foo.bib" to some place
outside the bundle (even different ones on different systems, picked
up by TeX "automatically") _and_ have them bundled at the same time.
Are you trying to care for a structure like
----/shared/foo.png
/project1/lyxbundle1-refering-to-shared-foo-png.lyx
/project2/lyxbundle2-refering-to-shared-foo-png.lyx
?

Yes, I think that's precisely what he's trying to do. He wants to be
able to have a single (say) image file that is embedded in multiple LyX
files, referenced by absolute path, and have it be packed and unpacked,
etc, etc, to and from some shared location. But don't take my word for it.
