First: the compressed feature is done in such a way that inside lyx the user 
should not care if the file is compressed or not. The same should happen for 
embedded files.

Second: people who write scripts to modify should know better. :-)
We should, if necessary, start a repository of simple scripts to manipulate 
lyx files that takes into account the new complexities.

For sh we could write functions, after I become quite surprised with some of 
things that can be done like text completion that this seems a trivial task 
in comparison.

To be fair I am not sure if the above example is generic or if it only works 
with bash, but sure is nice to write ssh lyx and then pressing TAB get the 
remaining address. :-)
