Glurp!!!

I do not find such text in Extended.lyx (neither 1.1.4 nor 1.1.5.pre). 
It works as you say. However you can place references from the master document
to any label in sub-documents, without a need to maintain a pop-up open.
All them are listed when you open the pop-up to insert a cross reference. 
I am sure it is not difficult to extend this behaviour.
