You can use the -userdir switch to avoid rewriting the lyxrc file (though
you'd still have to restart lyx).
I'd also like to suggest a future change in the lyxrc mechanism - a switch
from a structure with members to some kind of map (i.e. writing
lyxrc.query_string("isp_command") instead of lyxrc.isp_command). This
would make changing these variables much easier (at worst, with a lyxfunc,
'set-lyxrc <paramter> <value>')).
