It is true that LyX has lost some performance lately. The UserGuide
PageDown scrolling test is 30 seconds for me right now while it was 15
seconds not too long ago.
Scrolling through parts with much math or other complications cause
scrolling to eat 100% cpu, and then the problems start with massive
overshooting. The test machine is a 2.4GHz pentium IV.
Your test machine is way more powerful than mine and I don't see this
problem. I am on Windows but I am sure that most Linux users won't see
it either.
I guess the problem lies either in the way you compiled LyX and/or Qt.
Are you sure you disabled stdlib-debug?
The problem may also be in your X settings (the "modern font" used in
mathed are maybe not properly installed nor configured) or maybe a
problem in your video card performance.
