Sorry for not answering earlier. The truth is, I don't really know much
about the latex backend. What I can say is that tables work fine in
Hebrew in LyX --- so whatever LyX is doing to generate the latex output
is working.
If you want more details about what's going on in the latex backend, I
suggest you ask at the Ivritex (http://ivritex.sourceforge.net/) mailing
list (http://listserv.tau.ac.il/archives/ivritex.html). They could
probably be much more helpful with any other latex-oriented questions
you have, and there are at least a few LyXers, I believe, who also
subscribe to that list.
You might also want to ask them about the modifications that you
mentioned which would be necessary in order to get Ivritex to be
compatible with the Arabi package (something about \R -> \RH ?), if
that's still relevant...
