Yes, converter is "pdflatex $$i" and flag is "latex", from "LaTeX
(pdflatex)" to "PDF (pdflatex)".
I just removed the .lyx and "Library/Application Support/LyX..." folder.
Still the same behaviour.

I just loaded a LyX document containing a beamer presentation into LyX
1.4.4.1 and tried View->PDF (pdflatex). Everything looked correct to
me. (The LyX file specifies ae fonts.)
Can you post a small example (both LyX file and the PDF you get from
View->PDF (pdflatex))?
