The problem here IIRC is that an open math panel is associated with a
particular math inset. That math inset is now hidden because you
changed buffers. I think that was why I made it hide the math panel.
To get around this we'd need to make any access to the math panel
dependent on cursor position (perhaps) and look up the current buffer and
cursor position each time an operation was performed. Unless someone has
a better idea?

The same probably goes for many other popups.
