Is there a way you can do that? Making the install of configure or
configure.cmd depend on the OS would probably be the best way.

I just found out that putting it in pkgdata_DATA doesn't work right in any
case, since it installs the script with the wrong modes.

Putting it in pkgdata_SCRIPTS works correctly.
