You are right. I did not answer because this part of code is under
Lars' responsibility and it seems that he is not around. I agree that
this should be fixed in two ways:

- fix as much as possible the intelligence

- provide a way of bypassing it

However, since this thing is difficult to get right (and I do not have
much time), I'll let that to Lars...

In fact, from what I understand, LyX does track included files, but
there are some tests done *before* that block the update :( But we do
not want to rewrite this code (which is a bit messy) right now.
