You should also get and install monospaced and sans serif Latin 2
fonts. Perhaps this page will help you:

BTW, AFAIK LyX doesn't store encoding information set in "Options /
Screen fonts" - you have to explicitly specify Latin 2 with
\screen_font_encoding iso8859-2
in your ~/.lyx/lyxrc file to make it default.
