One bug I fixed in LyX (after 1.0.0) that your alfanum.layout triggered was reading (and ignoring of) carriage-returns ('\r') which would crash LyX when reading the alignment possibilities from the layout file. Don't worry about the numbering. It's WYSIWYM to have all arabic numbering and WYSIWYG to have correct numbering. IEEEtran also has non-arabic numbering schemes and for the 1.0 series its also stuck with arabic-only numbering onscreen in LyX. This will change in 1.1.x so don't worry about it.
