I just tried it, and it worked. Did you try to highlight the inner
equantion with the keyboard? In fact, I even managed to cut the inner
of brackets using the mouse. You just have to be precise...

Do you use the revtex.cls which is distributed with LyX? you'll find
it under lib/tex/
