Long story short, none.
There is no difference in the final installed system. I'd be shocked if
there will be any ;)
I'm sure you know why there is an alternate ISO and why there is desktop
ISO = difference in the installer :)

P.S.
That is why for example Ubuntu GNOME don't have alternate as we don't
target the low power machines :)

I'm not sure if the installed 32-bit systems are exactly the same, but
at least they are very similar. I have not noticed any difference.
There is at least one significant difference concerning the 64-bit
systems: Only the desktop installer can install into UEFI, if I remember
correctly.
But I am also interested in observations from other users, or even
better, from the developers :-)
