Tools/Options.../Advanced/General Settings/Mark message read after displaying for n seconds.
I don't have this check-box selected, but I'm using POP and Thunderbird 0.7, so it's a different setup than yours.
That works, but helps me not at all. BTW, I'm using IMAP.
Hmmm..., checking on Bugzilla I see several IMAP and "mark as read" related bugs which are open. Try previewing the messages twice as a crude workaround. See:

If this works for you I suggest adding your comments to the above bug, otherwise open a new bug report.
