Use 'setxkbmap' on the xinitrc file? IIRC you run it with a custom xinitrc file anyway. Note that Xvnc is not XFree. You should test everything first. Remomber that setxkbmap works by sending a request to the server to creqate a specific xkb file, compile it (using xkbcomp) and load it. THat is: the server must do some work here. testing....
