I have seen different thinkpads react radically different to the idea of an external PS/2 mouse.
With some, I had to manully disable the built-in thing (for lack of a better word - mouse). There is sometimes a setting called "Disable thing if extrenal mouse is connected during boot". That's the one I normally use. I think you should test whether your problems may be thinkpad related.
