I'm not sure exactly, but I believe that all you need is to add one more
option to you setxkbmap command:
setxkbmap -option ctrl:swapcaps
See /usr/lib/X11/xkb/rules/xfre86 for a list, and
/usr/lib/X11/xkb/symbols/ctrl for the details.
Yet another option for the GUI to expose...
