gtk authors chose helvetica. Mandrake actually did not change that:
/etc/gtk/gtkrc.he

This is set somewere in the init scripts (before processing the runlevel
directory, IIRC).
Maybe try something like:
consolechars -f iso08.f16 -m iso08 -u iso08

Actually you don't need xmodmap here. By default an xkb "il" map is
loaded. In that settings you need to hold r-menu. I don't remeber what is
the mode-lock key, but pressing it will "lock" the keyboard to hebrew.
Note that that xkb map has one incorrect key. See:

Yes. Actually now when I think of that - I have the same problem.
Anyway - the workaroung is o use Esc-<key> instead of alt+<key>
see above for console font
As for hebrew keyboard - here mode shift is right alt and mode lock is
right-alt+right-control (can this be changed?)

Ira mentioned that. He said that this only happens on gnome, for some
reason.
My guess is that at some point a problem of xfs (the fonts server) is
triggered.
If xfs gets stuck then X itself can get into troubles as well.
My suggestion is to remove the directory of fonts DrakFont has added, and
add something of your own with only a small subset of the fonts. I gave a
list of fonts that worked for me in a previous post.
