I'm not sure why LilyPond puts the systems so closely together, and doesn't add in some space when the staff-line positions are altered so dramatically. In any case, you need to force some room so that the measure number doesn't get covered over. (The separator stencil is not accommodated at all in vertical spacing.) --David
