Lukas Pietsch did some marvellous work on getting black mensural notation (and other early notations) working properly in lilypond. It can be found at www.lukas-pietsch.de/Music/ but unfortunately it was written for lilypond 2.12 and throws errors in recent versions. It might be that some of his techniques will help.
